It could be any one of a few factors. Often if you purchase organic pads or brake shoes, moisture will get into the pad material causing a couple issues, you may get very "grabby" brakes for the first few brake applications. Once the pads heat up the moisture essentially boils out of the pads, the other is you may get some brake noise but only once in a while. Like a previous responder has mentioned . run-out possibly caused by a worn wheel bearing or hub may be moving your rotor around causing the squeak. If you purchased some "budget" brake pads you will often find some harder metal material in the make up of the pad, you will hear some squeaking until you wear through this particular piece of metal. Make sure you replace all your old brake hardware and use some sort of brake lubricant, we use the purple or orange paste at my shop. Also be sure to lubricate your caliper slide pins and sleeves. I always recommend servicing your calipers and pads every 2nd or 3rd oil change, this will make sure you are avoiding any potential problems down the road as well as extending the life of your brakes. You may not want to spend the money now, but as every tech on here can tell you, people tend to overlook their brakes until something really goes wrong. How often have you guys seen a vehicle come in that if the owner simply changed the pads a few weeks before hand he would have saved himself, or herself, a thousand dollars or more. Now we are doing calipers pads and rotors all the way around.

make sure calipers and supports are not worn. most squeaks caused by looseness in brake parts

What brand of brake pads are you using. Sometimes it is not a matter of your workmanship, but a materials quality problem.

It may be chatter, which sounds like squeaking. Check the run out on the rotors, lube the pins and slides really good, and use some anti chatter lubricant on the back of the pads. If there is excessive run out of the rotor check wheel bearings. If bearings are good, have the rotors turned with an on car lathe.
